Let's not confine ourselves to RA3, which commando did you like from the franchise? Let's include Renegade's special forces too.
Personally, Yuriko just about edges it for me, since the backstory in Uprising was good. The original 'I've Got A Present For Ya' commando is great too. Iconic.

The Nod biker was a hundred meters away, with a dozen Nod soldiers between him and the man by Nigel's bike. A normal soldier, straight out of boot on his first day, would never have made that kind of shot with a pistol. Even an experienced target shooter might find it difficult.
But that was why they called him "Havoc."

Did that MCV just explode right before it Undeployed and then was unharmed? Nice bug.
And Mastermind for me. Ones captured/sold a whole enemy base with it... hmm, or Yuri Prime, It was hover and also had an anti-inf ability. Yuri Prime would get my vote yeah.

Yea I don't know why it does that sometimes; but it still died... Like for some reason it looked like it un-deployed but I've seen that before and it dies anyway.

I recall once while playing Redzone Rampage I expanded a little towards my enemy's base and built a Signal Transmitter. He base crawled towards me with refineries.
I sold all my structures connecting my base with the Transmitter and built a Mothership.
Force fired right below it when it was finished and insta-killed his entire base and is ally's. >:P :p

The TS Cyborg Commando is perhaps my favourite in terms of resilience and firepower, but I also must mention the mastermind and prodigy because they allowed many interesting tactics.

Definitely the Mastermind and TWA's modified Nod Commando (making her akin to Shadows). Those units offer so much tactical potential, it really sets them apart as commando units instead of just Hero units.
Overall, I'd really like to see Commandos being tactical units designed to prioritize the factions weaknesses as strengths. For example, GDI commandos should be infiltration and sabotage units, while Nod should focus on combat and area denial.

Well the Cyborg Commando was. The Ghost Stalker and Umagon wasn't really...especially Ghost Stalker as he was powerful which GDI already is.

Think GDI could have a stealth commando back in TS that does the bombing and stuff, so that Nod can be kept on their toes a little more. I digress though...
A commando that does the opposite of what its faction does is a good idea, but that will depend on how distinct you can keep your factions apart.
